from 4.0B to 4.6C? Percentage wise, what can be expected? 10%, 20% , 30% etc..?
Ever since R/3 4.5x activity groups changed the way authorizations are handled. In 4.0x you could only relay on user profiles.
I would advise you to look at the Upgrade documentation CD to get an idea of what to expect regarding security.
R/3 4.6C does not use the 'sapr3' SQL login any longer, except for upgrades or add-on installations.
