The Java connector does this job mostly automatically. Most objects have a method "toXML," that convert the structures into XML. For detailed questions on JCo, please drop your questions in the forum of my fellow expert for the BAPI section, Thomas Schuessler, who is the author of the Java connector. For more sophisticated conversions, you may make use of the numerous Java XML parsers found in the OSF, e.g. JAXB from SUN, XERXES from Apache, or the great JDOM (jdom.org).
