Technically, the profile object is the same in both environments. However, the Activity Group object (relayed as 'T' or 'RY' in HRP tables in 4.0B) is much different in 4.6C (now contained within the AGR_* tables). SAP has changed the table structure behind activity groups to provide better flexibility and tie-ins for the 4.6x EnjoySap concepts (term was shortlived), which has become User Menus for GUI navigation.
The short answer is: Yes the profiles may work, albeit not without substantial upgrade work (unless you are just going to give SAP_NEW). The long answer (really long and expensive) is... If you are still using profiles without Activity Groups in 4.0B, this would be a good opportunity to upgrade to the "Role" methodology prescribed by SAP. If you do not, SAP won't make any guarantees that you will be able to take advantage of any future functionality with New dimension products, Portals, or distantly (depending on how the technology evolves) CUA.
