My question has to do with the Customer master. Do two physical databases which contain the Customer master data actually exist if you have both CRM module and the SD module implemented? If so, how are they synchronized?

The answer is Yes. Two physical databases exists in SAP R/3 and in
CRM. SAP provides Middleware technology that does the synchronization work. SAP uses QRFC technology for Customer master data download and delta download from
R/3 to CRM. The same QRFC is used to upload to R/3 changes done in CRM for
all Customer master data that exists in both CRM and R/3. The sync is real
time.
