Is it possible to have two separate clients for SEM with only one BW? Is the configuration client independent?

In the BW system you can have only one client, and since SEM is working on top of BW you cannot have multiple SEM clients on the same BW instance. There is s one-to-one relationship between BW and SEM clients.
