ECSS or SEM-BCS
We are at Enterprise 47, and what we understood after reading some documentation is that at this moment we have two scenarios:
- ECCS
- SEM-BCS R/3 based (with installation of SEM without BW for release 47 without any need of additional license).

What would you think is the best way to follow (we are thinking of upgrading to mySAP Business Suite in two to three years)?

It will be hard to say without knowing what exactly your objective is. However,from what I understand from the question, I think upgrading to the latest version is best since you can use all the new functionalities and will not be stuck with older technology. Also BCS uses BW data so using BCS without BW may not be an option anymore.
