CRM 4.0 Server and WAS 6.20 for Unix

We are installing mySAP CRM 4.0, E-Selling scenario. We have received CDs for CRM 4.0 Server and WAS 6.20 for Unix environment. Are they two separate software installations? Also, the documentation for WAS 6.20 indicates there is an option to install J2EE Engine 6.20 on the same server. In our landscape we want J2EE engine on a Windows platform communicating to the CRM Server on UNIX. Does that mean we don't chose the option to install J2EE Engine with the WAS 6.20?
Central instance installs the WAS 6.2 for Unix environment. Choose "No" to Java Core components during the installation.
